There are several. The Hyatt Embarcadero is right above the Bart station and have a great view of the bay. You can also stay in any of the hotels in Union Square, the Westin St Francis, JW Marriott, Renaissance. There are several other botique hotels, but, those are the majors. All are very clean, be prepared though, San Francisco is an expensive city when it comes to hotel rooms. I suggest checking out expedia.com and you can fine some good deals at the above mentioned hotles.
Good luck and have fun, it is a great city. I lived there for years!!!

BART does not run through the best neighborhoods, I would not drift too far from Montgomery or Embarcadero station. those 2 run through the edge of the financial district. so any hotel in or near the finacial district will do. In addition to jwm's suggestions, there is also the Mark Hopkins on top of Nob hill with a great lounge on the top floor with a beautiful view.
Hotels near Union Square are the most expensive in the city. If budget is a problem, I recommend you rent a car and pick a place further away. (BART's reach is very limited. It is more of a intercity train than a urban metro. you'll need a car in California.)

try priceline.com - I have found it pretty useful for SF where I haven't found the major hotels that great anyway but as mentioned above pretty expensive. I've got some good deals on priceline before.

Yes, go ahead and use any of the hotel.com or expedia.com services. It depends on your budget. How much do you want to spend? Also, summer is around the corner. So even small hotels that have usual rates of $50-60 can double during the peak season. There is a chinese owned hotel that is on the borderline between downtown and chinatown that we've had friends of ours stayed. It's really small (space can be an issue in SF!) but it's clean and it's budget. Lemme know if you need more info. I think this could be a pretty good location and you can take public transportation around. However, if you plan to get a car, I can recommend some inns/small motels along Lombard St. that are n't too steep in price.

It's GRANT HOTEL.
753 Bush Street.
It's about 7 or so blocks from POWELL STATION BART. if you dont have too much luggage you can prob walk it. If you have too much to carry, just take a cab from BART. it's should be only a few dollars.
There isn't any free parking here, as it's located a couple blks from chinatown. But it's close where you can get around the city easily.
did you do some research on hotels.com? Some sites would give testimonial info from former guests. i find these testimonials are pretty informative and helpful. Try www.asia-hotel.com. You can search for hotels all over the world. hope this helps.
